One of the most annoying issues with EQ is the way a window, bag, popup, etc. will open under non-active windows like inventory bags. Is there anyway to have the window that you click on, become the top window, so you can see what is in it?

What specifically are you asking about?

Imgui windows are overlays, so you can't have eq windows over them, if that is what you are asking about

As far as eq windows go, I think it depends on the ui element or not.
 
For example, if you have all of your inventory bags open and type /bazaar, the bazaar window opens up under the inventory bags. You then have to close the bags to see the bazaar window.

If you have the Tribute Master window open and then open all of your bags, the bags open on top of the Tribute Master, but if you click on the Tribute Master, it stays under the bags, so you cannot see the tribute information. It would be nice if when you clicked on a window, it popped up on top of other windows.

you'd need to either a: check if your ui could be edited to allow that or b: ask dbg for more flexibility there

there's not really much mq can do there as far as i know
