I feel like a newb asking this, but I cant seem to remember or figure out how to alter safe zones?

I wanted to add the guild lobby to that list somehow. Don't want my toons doing any automation there.

Do you mean the CFG sub-system where you can set up a routine to run either based on the zone name, or based on zoning which you could then further outline which zone.id you might want to pause your automation in?

Was thinking it was a master file or something that controlled all safe zones. I was opening config files looking for clues.
No. You don't alter the cwtn plugins. But like mentioned in our sticky (and hytiek above), you can use .cfg files to pause.

Also and importantly.

Each resource on RG has an Overview / Discussion Thread and either a link to their wiki or tabs with FAQ, Commands, Etc.
